There are known performance issues when running JAVA based applications under an Emulator, particularly on JVM start up.
There should be some performance improvements when using zPDT GA-9 depending on the instruction set generated by the JAVA byte op conversion. The zPDT Redbook has been updated for GA-9 and includes a number of performance optimization hints and tips which should help.

The zPDT team is working with the JAVA run time technologies team and JAVA application teams to optimize for the emulation environment. This is a longer term effort that should produce improvements, however JAVA performance under zPDT/zDT is always going to be significantly slower than on z hardware.
We need to use IBM Dependency Based Builder on zd&t but Java is too slow
