In the usual case the z/OS Connect EE server will not delete the old version of the .aar file until it is certain that new version will deploy successfully.
Please raise a PMR so we can discuss in detail how exactly you can cause this problem and provide a fix if needed. Copies of the API Projects and the sequence of actions you take to cause this problem will be useful. Also providing the versions of both the API toolkit and server you are running along any error messages that the server returns will help.
